Well, my favourites box sets are the Alien Quadrilogy, Evil Dead/ Back to the Future Trilogy, Magnificent Seven box set, and the ever amusing Office (UK).
I've ordered the new slim line box sets of season 6 and 7 of DS9. I missed them last time around. They sure look pretty.

Ghost in the Shell (the series, great if you like that sort of thing, and saves you a hell of a lot instead of buying the columens individually) For a cartoon it's production values match any high budget american series.
Firefly: only 12 episodes but 12 very great episodes, the only regret is that there isn't more.
Alien quadrilogy: I Actually didn't enjoy the films all that much so I didn't bother with the features personally but I had to admit I felt overwhelemed by all the stuff they bothered to include, truly a fanboy (or girl's) dream.
Thundercats: sue me I'm calling this out, its great fun, a bit bare of features but the episodes are great, you can make a drinking game out of how many times liono is the one reponsible for getting into trouble in the first place. Plus theres an awesome episode early on where Tigra keeps eating fruit that causes him to have some great trippy sequences.
The Matrix: kind of what i said about alien quadrilogy, just replace Alien with Matrix, all three films, the animatrix, makings of, all the enter the matrix game scenes (live action at least) Very nice features that compliment the movies.
Runner up: LOTR i dont own them in a box set because I got all the EE's seperately

To be honest, freddy was a good character and i got the boxset, but apart from 1 and 3 the films where corny and shit :o

Dream child was ok but it got too corny near the end.
